When you click this button PMWeb applies the Payment Memo Total to invoices in the table. It attempts to pay in full each invoice beginning with the first record in the table and continuing down the table until the Payment Memo Total has been exhausted. To control in which order invoices are considered drag and drop lines in the table up or down before clicking the Auto Apply button.
